Though you don't use Ableton Live I'll share my experience: Live doesn't replace 'old' VST2 by the VST3-versions in a former project.
I've deleted some VST2 due to the reason you named (had them installed in VST3 also) but learned that Live reports a missing plugin instead of using the other/newer format. Image may be NSFW.
